As my understanding, each BizTalk 2009 version(branch, STD, ENT) license
includes HIS 2009 license. I wonder to know if I need to use 2 HIS 2009
servers as HA architecture to hanlde fail-over, which kind of license I need
purchase, BizTalk branch, STD or ENT?

The licence and capabilities for Host Integration Server 2009 is the
same in all editions of BizTalk (Standard, Enterprise, Branch etc).
If you want 2 HIS licences to install 2 HIS servers for fail-over and
load-balancing, you can use any edition of BizTalk. Branch edition is
the cheapest, and contains a full installation of HIS.
If you want to use the HIS instances in conjunction with BizTalk
servers, you'd probably want to license the most appropriate edition for
your BizTalk applications (eg do you need multple mailboxes etc). If the
BizTalk bits are not involved, just get 2 Branch Edition licences for
the HIS bits.
As you may be aware, HIS has its own load-balancing and failover
mechanisms. These do not use or require Windows server clustering. In
