I have a mailbox management rule that deletes any items older than 90 days
for all users in our domain. However, a higher up user just requested to not
have this on their mailbox. Is there a way to modify the query to say all but
this user?

Probably the only way to do it is to have that particular user on their own
mailbox store and/or server and then exclude that store/server from the
process. The are several tabs that you can configure during the recipient
policy creation that will dictate what server or store to apply it to.
