The organization I work for was recently purchased by another company.

They now want to change the domain name which is not a problem but
they want all the facilities to be the same.

I need to take 3 Exchange 5.5 servers configured and working in there
own domain to be one domain.

Example

domain1.com
domain2.com
domain3.com

To be domain4.com at all 3 sites. So how do you handle getting mail
delived to the appropiate server, etc.

Can exchange handle this, and if so could someone point me where I can
find some information on setting this up.

Your question is a bit confusing to me. When you say 'working in their own
domain', do you mean NT Domain, or do you mean SMTP domain like @abc.com. If
you mean the latter, it's no big deal. Actually either way is no big deal.
Let me know so I don't type out something irrelevant [:-) Also, are the
server all in the same ORG, same SITE or is it 3 seperate ORGS or .....

2 of the servers are in the same Site and doing replication. The 3rd
is in its own site.

Ok, so all you really need to do then is this:

1) Add an MX and A record so that the new @1domain.com points to the server
with the IMS.
2) Change the Site Addressing for SMTP on the first server in the first site
to @1domain.com. It will prompt you to overwrite, say No.
3) Same as step 2 but on the 3rd server in it's own site.
4) On the IMS->Routing tab, add the old domains to be routed an Inbound.
5) Stop and re-start the IMS
6) Create a CSV file so that you can import the new e-mail addresses into
everyone's mailbox. The header would be E-Mail Address for the new e-mail
adresses and Secondary-Proxy-Addresses would be for their old ones. E-Mail
Addresses would be used so that the Reply-To address gets set to their new
@1domain.com address.

Any ideas then on how a user from two companies and send mail (using
outlook2k and exch 5.5) from either smtp domain (ie da...@domain1.com) or
da...@domain2.com)

Sure looks simple - damm tricky so far

You would need two different mailboxes. One for each SMTP address. Just add
the same users domain id to both mailboxes and enable the From: field in
Outlook.
