I just ran a backup with BackupExec, and looking through the logs i'm
finding hundreds if not thousands of corrupted emails. Otherwise, my
Exchange server seems fine. Is this something I should be alarmed about?
Should I run eseutil on my store?

Please first understand that the Backup EXEC application is a third-party
tool. Microsoft does not have enough resources on this issue to provide
efficient help, and only the designer has full resource capabilities
regarding their product. I suggest you involve Veritas for support.
At the meanwhile, please describe the issue in more details, the error
message, behavior and exact steps.
I suggest you use the NTbackup tool including in Windows server to backup
Exchange server. More info here:

Are these types of errors common? If they're nothing to worry about, any way
to make BE ignore them so my backups are reported as successful?

As this problem occurs when you backup the individual mailboxes, it is
possibly caused by the corrupted email in the user mailbox. You may want to
use exmerge to export the data from the mailboxes into pst files and
leaving the corrupted messages behind in the mailbox, and then deleted
the mailboxes, thus deleting the corrupted mail. After then, create the
mailboxes again, and exmerge the data back into the mailboxes.

Thanks for you update.
According the current situation, I suggest you try to use the ExMerge tool
to backup the mailbox. If the issue doesn't appear, we can confirm the
mailbox/mailbox store is correct and the behavior is caused by the
application Backup EXE itself. You may contact the VERITAS for help.
