Let me guess, your reports don't work either? There is some odd correlation
between reporting not working and system settings getting saved. First step
is to make sure reports work and can be run from other machines by other
users.

As Matt said this seems to be linked to reports, so try this: go into
http://localhost/reports on the server and select your Org Name_MSCRM. After
that click on the Properties tab and select security. In the window add NT
Authority\Network Service and select Publisher for Microsoft CRM. You may
also want to add the computer account as domain\computername$ and give that
the publisher for Microsoft CRM Role as well.
