Since SharePoint Commerce Services is already integrated in CS2009, would it
be possible to setup or install the SharePoint in different server
(physically..webserver?)?

You won't get much response here. This forum has moved to

answer your question, to use CS2009 and SharePoint together, SharePoint has
to be on the same machine as Commerce Server. This is true for Commerce
Server 2009 but we hope this will be possible on the next release. But we
can discuss further on the forum
