I need to test the speed of my network to make sure it is not 'choking' off
my network applications. Is there anyway to do a speed check, possibly
using a huge file transfer? Constant data stream for about 5 min to check
avg throughput performance.

Try Qcheck from NetIQ (formerly Ganymede Software). It's free and
should do what you are looking to do.

I have written a batch file to just COPY large files to and from the server.
Some counters in performance monitor can be set up to show throughput. You
can set up a couple of big ram drives if you want to isolate the effects of
HDD speed. Stick a 128Mb simm in each end and run a 128Mb ram drive.

Sorry if this is redundant - I missed the first part of the thread.

AnySpeed from PY Software (www.pysoftware.com) has been useful for me in
testing WAN and LAN bandwidth.
