First, a note: You're link to mg-rast for the impatient is dead.

Why does my mg-rast ID for my metagenome change every time a reload the metagenome? And, can I use any of those IDs to confidently call the annotations of the metagenome? 

for example, each time I load my sample named Sample_001_R1 from my project, I get a different ID:

Hi Dietrich,

the idea is that the IDs you are seeing are temporary. We HAD to do that since folks were not making their data public and using the real MG-RAST IDs mgp128 or mgm2432432.3 in publications.

Once you make your data public, IDs will change format AND remain stable.

It is the best "solution" to the problem of MG-RAST IDs being used in publications while data was not public. We welcome any other suggestions.
