How to remove DNA from metagenomic FASTQ file using a reference genome?

Hello all,

I have 8 2x150bp FASTQ files sequenced on Illumina HiSeq. They are data from the sequencing of a lichen, which contains eukaryotic fungi as well as an assortment of prokaryotes. To avoid misclassification of eukaryotic fungi as a prokaryote, I've been advised to screen this DNA out of the FASTQ files using a reference genome. 

How would I do this? 

I am new to this analysis so all help is greatly appreciated!

in MG-RAST you'd have to send us pointer to a genome sequence for lichen so that we can set up the screening tool for lichen.
