Differential methylation analysis for paired patiend data

Hi, I have a set of RRBS data for which I have each patient analysed before and after treatment. I would like to perform differential analysis for paired data so each patient is matched before and after. Is there a way to do this using methylkit? If not do you know any good tool can do it smoothly?

there is no test specifically designed for paired samples in methylkit. you can try to encode pairs as covariates, but probably it won't be appropriate.
