If one application is embedded in other , QTP will not recognize all .
You need raise ticket with HP and send details of screen shots. They
will provide dlls as part of QTP support which will help you to
recognize objects. We have faced similar issue other kind of
applications and got resolved.

Hi Vikas,
         i think you should set object identification for both .net and java objects after get installed both addins.

Hi,

Me too faced similar kind of issue while working with an automation project. In my case, it was C# and some third party tools integrated together. At that time, the solution is arrived by creating "Custom Servers"... That is dll's which are used for the third party control identification. this is done in Visual Studio by mapping the controls related to an existing property. That's how much I know about this issue.
