I am inderjeet singh, research scholar i used the MEME for analysis of DNA sequence. My query is can i used the MEME for DNA sequence and how i relate the MEME DNA sequence  with the phylogenetic tree with created with iTol, and i request you please send the information as soon as possible, i have urgency, and also send the research paper realted to this study.

The papers for all of the MEME Suite tools are listed here. The most useful for a general overview is MEME: discovering and analyzing DNA and protein sequence motifs. The purpose of the MEME Suite tools is simply motif analysis. They don't produce any phylogenetic information or use any phylogenetic information as input. The "alignments" produced by MEME don't have any connection to phylogeny. They are just illustrating the best matches among motif instances.
