When I open /opt/janus/etc/janus/ I find a bunch of .jcfg. Are these files supposed to be used to configure the server?

Yes, everything (core and plugins) is configured there. The extension is .jcfg to differentiate them from the legacy .cfg files we were using before, and that had a different syntax.
