Issue with application taking extremely long times

Hello, I'm using the MaxEnt Java applet with some filtered data and the 19 worldclim variables. I set it on to run last night but 8 hours later it was still on 3% gathering background data points. I tried to rerun the data and it gets to this 3% point pretty fast, within 15 mins. Is there any likely culprit as to what I'm doing wrong? I'm open to doing it in R but have no real idea of how to go about it. 

I thought my hardware would be pretty ok for this application with 64gb of RAM and a very modern CPU but I'm experiencing worse times that when I was on my work laptop.
