MathJax v1.1 does not produce equation numbers on its own, so unless
you have used \tag, the equation numbers are not being produced by
MathJax. Perhaps they are generated by the Wikidot plugin? MathJax
v2.0 will provide for automatic equations numbers, but is not yet
released.

there won't be until MathJax v2.0 is released).
If you have MathJax installed on your own server, you can check out
the v2.0-candidate branch of my fork of MathJax, which includes these

You may also want to set
displayIndent: "2em"
if you want to have the equations not be all the way to the right.
Note that the TagSide will only affect equation tags that are actually
produced by MathJax. I suspect that yours may be generated by the
plugin for your wiki, and that is outside of MathJax's control.
