Download the latest version and do it as following:
Tools > Peak Matrix
1) Register samples: register all samples you want to analyze
2) Get Peak positions: perform peak detection for all samples
3) Fill Matrix: calculate quantitative values for all samples
4) Normalize peak values : normalization by IS(internal standard) or
mean etc.
Then, you can get a matrix table with columns represent sample name
and lows represent m/z and retention time paries.
We are just preparing a little bit more detail manual for multiple
sample analysis right now, and this manual
will be open in the near future.

No, unfortunately mass++ can not handle MALI data currently, we would
like to make a MALI plug-in in the future.
