Am I correct in assuming all home directories must be in the /Users
directory on the server for your program to work? Is so, can anything
be edited to change the path? Thanks!

No, there is currently an issue with 2.8.1 that is screwing up home directory lookups. 2.8.2 is in testing which should fix this. I hope to have the new version up by this weekend. In the meantime, you can download 2.7 which does everything 2.8 does, without the ability to filter the user name list.
