+
+This change log includes changes to the stand-alone version of Marginalia
and
+to the Moodle annotation implementation. The combined format simplifies
my job
+of keeping the log up-to-date, and reduces the change for error. Note
that most
+bug fixes etc. from the stand-alone version apply to the subsequent Moodle
+version release; similarly, some fixes to the stand-alone version first
appear
+in a Moodle release. Keep in mind that often the Moodle release is the
most
+up-to-date version of the Marginalia library.
+
+
+2011-05 (Moodle)
+ This is a major release, focusing on three areas: Moodle 2.0
integration,
+ a minimized patch footprint, and a streamlined user interface. It was
+ delayed chiefly because of a lack of resources for testing (on different
+ browsers and for upgrades from previous versions).
+
+ * This release works with and requires Moodle 2. I will no longer be
adding
+ features for Moodle 1.9.
+ * The patch footprint is dramatically smaller. It doesn't touch anything
+ outside mod/forum.
+ * The create annotation button in the margin has been eliminated.
Clicking
+ on a blank space in the margin performs the create annotation function
now.
+ * The public/private button has been replaced by a drop-down sheet menu
at
+ the top of the page. This makes many things possible in the future.
It
+ also establishes the principle that if you and I are looking at the
same
+ sheet (public or private or any future one) our screens should look

+ The non-static demo only works with userids, not usernames. When
annotations
+ created by other users were displayed, the username was blank. Now the
+ username is set equal to the userid. In a working application, the
username
+ should be a proper human-readable name (contrasted with the userid,
which must
+ be unique - usually it's the login name).
+
+2008-12-15 (Moodle)
+ This release is aimed at stabilizing and refining the Moodle version,
though
+ consideration is being given to the other versions also. So far there
have
+ been releases of the Moodle version (2008-12-14 and later) and demo
+ (2008-12-20 and later). The following changes are in the Marginalia core
+ libraries and apply to all subsequent releases for all platforms
(Moodle, OJS,
+ demo):

+ * IE (version 7) is again supported. Safari is also now fully supported
+ (thanks to browser improvements by Apple).
+ * I found a serious problem that could cause margin notes to be wrongly
+ ordered on pages containing HTML br elements. Typically, notes would
+ cluster towards the bottom of the margin, not near their highlights.
The
+ fix requires a change in the database. Fixes to data can only happen
when a
+ user logs in and views his or her annotations. Pages displaying
annotations
+ by multiple users may exhibit this kind of incorrect behavior (even
when
+ they didn't before) until all users have viewed their annotations on
the
+ page. This will fix annotations already experiencing the problem *so
long
+ as you visit the page in a non-IE browser* (this is due to IE's lack of
+ XPath support).
+ * Marginalia previously assumed well-formed HTML, i.e. HTML in which
block
+ elements are never nested within inline elements. Marginalia no longer
+ makes this assumption, although in some cases it might be quite slow on
+ malformed pages.
+ * Protection against a form of cross-site request forgery attack that
could in

+ * Annotations can also be quoted. If you wish to reply to someone else's
+ annotation, click the quote button. Or, you can effectively turn one
of
+ your own annotations into a forum post. We found that users tried to
+ conduct discussions within the annotation margin. This is intended to
+ redirect discussion back to the medium best suited for it - the forum
+ itself.
+ * Tags (keywords) have been replaced with a system to make it easy to
type
+ frequently used margin notes. If a note has been used more than once,
+ Marginalia can autocomplete it when you start typing. This eliminates
the
+ +/- control next to each annotation, and eliminates the need to create
tags
+ on the Tags page.
+ * The summary page search interface has been simplified. The drop-down
menus
+ for specifying search criteria are gone. Instead, you can click a
pop-up
+ icon next to the name of a user in the summary results in order to
filter
+ by that user. You can do the same for tags (notes used more than
once). In
+ order to remove filters from the search, click on links in the text
+ description of the search at the top of the page. Clicking here can
also
+ specify that the search should find exact matches of the search string
+ (useful for keywords).
+ * All users' existing (public) annotations on a forum page can be fixed
+ automatically when an administrator views them. This can prevent the
+ display problem mentioned above. This feature allows admin users to
make

+ * Optimize word counting. Subjectively, I would say this produced about

+ 3-5x speedup for annotation creation and display.
+ * When displaying annotations, detect changes to the document. If the
+ annotation highlight no longer refers to the correct piece of text,
don't
+ display the highlight or note and provide a visual indication that
there's a
+ problem. In Moodle, this links to a summary page showing the problem
+ annotations. This isn't visible on IE.
+ * Fix a problem that sometimes caused notes to line up incorrectly with

+ corresponding highlight region.
+ * Use microformat-style abbr title for smartcopy dates.
+ * Limit note and quote lengths to 250 and 1000 words respectively.

+ * Now that Atom is done, discard RSS 2 support.
+ * Fix Enter to save annotations on IE.
+
+2005-07-28 (demo)
+ This release involved important bug fixes and lots of new code, but had
little
+ impact on the interface:
+
+ * Internet Explorer and Firefox modify whitespace in HTML files. This
led to
+ a difference in how they measured offsets, so that highlights created
in one
+ could be misplaced in the other. I replaced character offsets with
+ word+character offsets. This affects the database, the protocol, and
the
+ internal implementation. As a result, highlights drop leading and
trailing
+ whitespace. This release is noticably slower due to the extra
calculation
+ involved (this may be optimized in future versions).
+ * Highlight em tags were being inserted around all text nodes within a
+ highlighted range. This was incorrect: some HTML elements, such as
tr and
+ ul do not allow em as a child element. The application now checks
against
+ the content model for parent elements so that em tags are placed
+ appropriately.
+ * Creating annotations sometimes caused the browser to scroll away from
the
+ area where the new annotation was created, which was very confusing.
The
+ application now prevents this by saving and restoring the browser
scroll
+ position.
+
+2005-07-19 (demo)
+ Since the 2005-06-21 release, I have made a number of changes. The main
new
+ features are:
+
+ * Full support for Internet Explorer. This includes code to extract the
+ location of user-selected text in the document. Unfortunately, IE
crashes
+ from time to time while creating, updating, and deleting annotations.
The
+ code for determining the location of the selection is in see
+ getSelectionRangeIE() in domutil.js; I don't believe it's involved in
the
+ crashes if you want to use it for something else.
+ * Much refactoring to reduce the use of Javascript closures and clear
links
+ between DOM and Javascript objects. This is to prevent IE from leaking
+ memory, and may have improved (though not solved) the crash
situation. Part
+ of this involved reducing thescope of changes to the document when
+ annotations are modified (e.g., when an annotation is deleted other
+ annotations are not redrawn). This clean-up is ongoing.
+ * Smart Copy for Firefox. Ordinary copy-paste operations using the mouse
+ include additional information about the source of the copied text.
+ * Partial support for annotations by multiple users. A small icon next
to the
+ x button (which deletes an annotation) can be toggled between public
and
+ private states. However, this has no other effect in the stand-alone
+ implementation, but the Moodle version uses it to provide the ability
to
+ search and view annotations by other users.
+ * The ability to view annotations in Safari. Safari does not provide a
way to
+ discover the location of a text selection, so it is not possible to
create
+ annotations.
+ * A shift to the Atom 1.0 namespace for the annotation XML protocol.
+ * Overlapping highlights indicate the overlap by a darker background
color
+ (it's just a CSS trick, but I think it's cool).

+ * I believe I've fixed the crash on Internet Explorer. The problem was
the
+ normalize function in IE's DOM, which is buggy and sometimes crashes
the
+ browser. Now, the application simply doesn't call that function on
IE. The
+ result should be that the text on the page becomes increasingly
fragmented,
+ which should eventually slow down the application. If IE is buggy
enough,
+ it might crash it. I need to write my own version of normalize for

+How to Install Marginalia for Moodle
+
+Find the correct section below depending on whether you are installing
+Marginalia for the first time or upgrading to a new version of Marginalia.
+
+If you upgrade to a new version of Moodle, upgrade Moodle first then
follow the
+instructions for a fresh Marginalia install.
+
+
+HOW TO INSTALL MARGINALIA THE FIRST TIME
+
+These instructions apply if you do not already have Marginalia installed.
If
+you're already running an older Marginalia release, skip to the next
section
+(HOW TO UPGRADE AN EXISTING MARGINALIA INSTALLATION).
+
+The installation requires Moodle 2.0 or later. An older release of
Marginalia
+does exist for Moodle 1.9. It lacks some features an refinements
introduced
+since then.
+
+Install Moodle *before* installing Marginalia. If you patch Moodle before
+running the Moodle installer, your Moodle istall may not run correctly.
+
+The installation entails patching the Moodle code and running the
Marginalia
+installer within Moodle. Note that the following instructiors are for
UNIX-type
+systems (e.g. Linux, Mac OS X). I do not have instructions for installing
on
+Windows.
+
+I recommend making a backup of your entire Moodle directory tree before
+performing the install.
+
+
+STEP 0: Log-In To Moodle
+
+Log into Moodle at least once to make sure it is working and let it do any
+initial set-up it needs to. Once you see the Moodle home page you should
be
+set.
+
+
+STEP 1: Patch Moodle
+
+The patch file will update existing files in your Moodle installation. You
+should do this from a clean Moodle install. If you previously had an older
+version of Marginalia installed, you will need to restore the Moodle files
to
+their unpatched state before going ahead. To apply the patch, copy
moodle.patch
+into your moodle root directory and run the following command:
+
+ patch -b -p 1 <moodle2.patch
+
+The digit after the -p is the number, not the letter L. The -b option is
not
+strictly necessary, but it makes it easier to (manually) uninstall
Marginalia by
+keeping copies of unpatched files.
+
+You should not see any errors. However, the official release of Moodle is
+constantly changing, so there is a possibility that this patch will not
match
+your Moodle version. This does not happen very often, but if it does you
may
+need to modify the source files by hand.
+
+(This assumes you have the GNU patch utility. You probably do: Linux and
OS X
+come with it, but a few UNIX systems use a non-GNU patch command. GNU
patch is
+free software and shouldn't be hard to find or set up.)
+
+
+STEP 2: Copy Marginalia Files
+
+Most of Marginalia is implemented as a kind of Moodle extension called a
+"block." You need to copy the block into the blocks directory of your
Moodle
+installation. There are also other files that are needed for Marginalia to
+function correctly (at this moment, there's just one - permalink.php).
Copy the
+contents of the moodle directory in the Marginalia release to the correct
+locations under the root of your Moodle installation.
+
+When you're done, most of marginalia will be in blocks/marginalia under
your
+Moodle root.
+
+Make sure to copy in mod/forum/permalink.php; otherwise, links from the
summary
+page back to individual forum posts will not work.
+
+
+STEP 3: Install the Database
+
+Log in to Moodle as an administrator and visit the Notifications link in
the
+Site Administration sidebar. Moodle will then automatically create the
+necessary database tables for Marginalia
+
+

+was made possible by grants. When we submit grant requests we tell how
widely
+the software is used. Don't tell us more than you want to: even saying "a
+college with 3,000 students in Germany" is helpful. We are not a
commercial
+operation. We won't spread your contact info around or claim anything more
+than that you are using the software (we won't misrepresent use as an
official
+endorsement either). Seriously. I (Geof) have put a lot of my own time
into
+this simply because I want it to be useful. Let me know :)

+STEP 5: Keep Copies of Marginalia and Moodle
+
+Keep copies of the versions of Marginalia and Moodle you download. If you
+upgrade to a new version of Moodle, you will need to install Marginalia
again.
+If you upgrade to a new version of Marginalia, you may need your Moodle
install
+files again. You could always download new copies off the web, but using
+versions you know work could save you pain and suffering - or at least
help you
+narrow down problems.
+
+
+HOW TO UPGRADE AN EXISTING MARGINALIA INSTALLATION
+
+These instructions are for upgrading from a previous version of Marginalia.
+If you are upgrading your Moodle version, please see those instructions
above.
+
+Depending on which version you are upgrading from and to, the upgrade
process
+will be different. Regardless, I recommend backing up your database and
Moodle
+directory just in case something goes wrong.
+
+For must upgrades all you need to do is replace the blocks/marginalia
directory
+with the new version and visit the Notifications link in the Site
Administration
+sidebar within Moodle to update the database.
+
+Sometimes, an upgrade may require you to patch Moodle again. In that
case, you
+need to start with unpatched Moodle files (you can't apply a Marginalia
+patch on top of an existing Marginalia patch).
+
+To figure out the correct process, consult the following list. If your
current
+Marginalia version is older than one of the versions on the list, and the
+version you are upgrading to is on the list or is later than one of the
versions
+on the list, then you will need to install on a fresh copy of Moodle:

+SPECIAL CASE: Pre-2009 Releases
+
+If you are running a version of Marginalia from before December 2008 the
process
+is more involved. You can tell that you have a pre-December 2008 release
+because Marginalia is not present in blocks/marginalia - instead it is in
an
+"annotation" directory under your Moodle root. If you such an old
version, it
+is essential you follow these steps before using marginalia or you may
mangle
+your data. After creating the database, as described above (by clicking on
+Notifications), you must log into MySQL and execute the following command:
+
+ update mdl_block set version=2008101800 where name='marginalia';
+
+Then, go back to Moodle and click on the Notifications link a second time.
+Marginalia should convert your existing annotations so that they
+will work with the new software. (As of December 2008, Marginalia uses a
new
+table in the database so your old annotation table will not be touched.
In a
+pinch, you should be able to revert to an older Marginalia release without
+having to restore the database.)
+
+
+TEST MARGINILIA
+
+You should now be able to connect to your Moodle web server as usual. You
+should see an annotation margin if you visit a forum with posts while
logged in.
+Select some text and in margin on the right to create annotations. Reload
the
+page: your annotations should still be there.
+
+
+INSTALLATION PROBLEMS
+
+If you have problems (common symptoms are that you can create annotations
but
+they disappear when you reload the page, or you can only create one
annotation -
+subsequent attempts fail), it is probably because of a misconfiguration.
First,
+make sure that the URL through which you are accessing Moodle matches the
one in
+config.php in your Moodle root directory. If you are using a different
+url (e.g. localhost instead of a numerical IP address), annotation will not
+work.
+
+If your URL matches your configuration, I recommend installing and running
+the Firebug extension for Firefox. Among other things, it tracks AJAX
requests
+from a web page to the server. The first thing to look for (other than any
+explicit errors reported by Firebug) is the GET requests sent to
+blocks/marginalia/annotate.php. Looking at the server response often
immediately
+reveals the problem (assuming PHP error reporting is on - something you
must
+enable in Moodle).
+
+If you run into problems, please let me know. I don't have the resources
to
+test on many configurations, so you're probably not the only one. I can't
fix
+what I don't know about. You can send reports to

+UNINSTALLING MARGINALIA
+
+There is currently no automatic mechanism for uninstalling Marginalia.
The best
+solution is to use a fresh Moodle install (it's always a good practice to
keep a
+copy of the version of Moodle you download). In a pinch, the -b option to
the
+patch command you ran when you installed Marginalia creates files ending in
+.orig: replacing patched files with these and removing the
blocks/marginalia
+directory should disable Marginalia.

+Limitations and Known Bugs
+
+I have only tested Marginalia with MySQL. It is likely it does not work
with
+other databases supported by Moodle, such as Postgres. That said, I have
been
+improving the database code in Marginalia and it is possible it might work.
+
+Internet Explorer has limited support for a number of standards used by
+Marginalia. Users of IE will find that it does not support some interface
+refinements and may notice the software running more slowly.
+
+If you discover bugs in Marginalia, please let me know. A lack of quality
bug
+reports has been a significant barrier to improving the software.
