Upgrading Firmware problems

So by the time it tells me to push the reset button it has already disconnected itself. What am I to do?

What always work for me.

1. Make sure it shows as connected in ReplicatorG.

2. Get to the point where it tells you to hit the reset button.

3. Turn off your replicator and hold down the reset button. While holding the button down turn it on and count to 20.

4. At the same time release the reset button and click on the next button in ReplicatorG.

5. Nothing should happen for 30 seconds and then it should say successful on your computer.

I don’t know what I did but reG and Makeware are both not able to even fin COM4 to connect with my Pinter.

Couple things,

I learned recently you don't have to reboot the machine, just press and hold the reset button . Print something that is flat on top and narrow enough so that it fits in the hole, so it's easy to press). 
Then just do what the GUI popup says.  
If you are on a Mac, launch the console and watch the logs from avr dude to see what's going on.  

Also, makerware will take over the ability to talk to the bot, so repG can't talk to it.  You gotta launch makerware and stop the conveyer service. ( it's one of the main app menu items under conveyer I believe). Do that, quit makerware, launch repG.  

If that doesn't work reboot and launch repG.
