Jeff,

I think your problem is similar and your objects are only overlapping not joined. Makerware doesn't seem to like like that, gets confused and only draws one object. You need to actually add them as solids in your design program.

Download the latest 123D Design and you get the new 3D plugin for makerware. You then transfer it to Makerware though this plugin and you do not need to save the STL before you seen it in Makerware.

The problem is this: 123D Design exports all the separate bodies as separate solids within the STL file, but Makerware only reads the first solid in an STL.

You can verify this by opening your STL in a text editor, and looking for a pair of lines that looks like this:

endsolid
solid

Try deleting them, and your STL will load into Makerware.

Another option is to do a Combine (not just a Group) operation in 123D Design, that will turn all the bodies in your file into one. It does limit your ability to edit, so you might want to save your work as a copy before doing the combine.

I've been asking Makerbot to support multiple solids within an STL for a while, it would be a good way to support multicolor and multimaterial printing.

Please get on their case about it too!

There is something else you can do: from all versions of 123D Design (desktop Win & Mac, online, mobile iOS) you can save models to the cloud. If you sign in to your Autodesk account on 123dapp.com and go to "my models & projects" you'll see your saved files. 

An STL file is automatically generated, and you can download it with the Save / Download link. 

I believe the STL file generated for the website is actually all one solid, so it should load and print in Makerware.

Also from the 123dapp.com gallery page for your model, you can launch the Autodesk 3d printing utility, which will do some basic repairs on your mesh and then launch Makerware directly.

I did this with 123D Sculpt (and 123D Catch).  It is pretty nice, although it can take "a while" for the STL file to appear in your online account.  So don't be confused if you have to wait an hour or two to see it.
 
And, FYI, the meshes may not be manifold.  Apparently, their software doesn't bother with mesh repairs.
