I use Autodesk Inventor for my designs. When I open my .stl file in Makerware the object appears very small and not to the size I designed it. How or what do I do to open the stl in makerware so that my object comes out with the original measurements?

You need to set the units in the output options on Autodesk for STL files.  Set it to output the file in mm, not imperial (inches).  If you are outputting in inches, and then you pull it in, it assumes mm, so you end up with a tiny-weenie object.
