Help With Dual Extruder offsets

I have a Replicator 2X. 

When I print an example dual extruder print, like the Traffic Cone, the different layers (red from one extruder, white from another) are offset from each other by half a millimeter. I would love to have the two extruders in perfect alignment. 

I assume this is a software setting. Where do I find it in Makerware, and/or where do I find it in ReplicatorG? Or is it a setting in the printer firmware (I'm running Sailfish)?

1. Connect the bot to your computer via a USB cable and power the bot on.
2. Connect to the bot over USB from RepG
3. File > Scripts > Calibration > Rep 1, 2, 2X > Replicator 2X Nozzle Calibration.gcode
4. Print it over USB (or to SD card if you prefer)
5. When it's done printing, go to the bot's LCD display and summon up Utilities > Nozzle Calibration
6. Enter the X & Y numbers as per

Basically there's 13 pairs of short horizontal lines printed along the left edge
of the build platform. The pairs are stacked in a vertical column. These are
for the Y alignment. Pick the pair of lines which are best aligned. Pair #1
is near the front edge of the platform. Pair #13 is near the back edge.

There's also 13 pairs of short vertical lines printed along the front edge of
the build platform. The pairs are stacked in a horizontal row. These are for X
alignment. Pick the pair of two lines which are best aligned. Pair #1 is near
the left edge of the platform. Pair #13 is near the right edge.

Ohhh. And from onboard preferences (of RepG), first set the toolhead
offsets to 0 for x & y. Then commit those to the bot before printing
the calibration print.

You actually can calibrate the calibrations (run the script with
the toolhead offsets partially calibrated). However, some folks
have reported suboptimal results when doing that.

I have similar issues but when I go to the utilities menu, I do not see any option for calibrating nozzles. Help!
