The Aspex software folks have a package called FabLab Modeler

IT is primarily aimed at the silhouette paper/vinyl cutter but they also talk about using it with the Fab@School (fab@home variant) printer.

There is no reason this couldnt use makerbot as output. I havent tried it yet but have been in contact w/aspex. They are currently working with several schools in Hawaii (where I am moving to) on the paper crafting.

This sw seems to be a fair bit cheaper than ProEngineer or Solid Works (like the sales tax of those is higher than purchase price - in some areas at least).
