alt3prime.tsv out from modulize misannotation

Hello!

I have run modulize on a few data sets and was looking into alternative 3' splice site usage. When I looked into the alt3prime.tsv output file I noticed that in a particular subset of the data (cases where the gene is minus strand and the spliced_with is E1) it appears that the reported reference_exon_coord and spliced_with_coord are identical and I believe are the coordinates for the intronic space between the reference and spliced_with exons, rather than the exons themselves.

For the other 3 combinations of strand and spliced_with this does not appear to be an issue.

I wanted to double check to make sure this is not something I could have done on my end somehow or has been resolved in later releases.

Hi David,

Thank you for reporting your issue. I have been able to reproduce the problem and I am able to see the incorrect logic. I will correct and push out a patch for this soon. I appreciate you making a post about it.
