Hi,
San

Is it possible for MAJIQ to detect variable clipping events outside of annotation files? If so, where in MAJIQ's series of output files (.tsv) is this reflected, or what parameter should be added when running the software?

Best,
happypiggy

Hi Happypiggy,

Yes, Majiq is designed to detect novel events. In voila view, these are shown as green junctions, green exon extensions, green intron retention events, and green denovo exons. In the TSV mode, a specific LSV can have one or more junctions/introns that are denovo based on the column de_novo_junctions

Let me know if it helps.

Thanks,
-San
