JMichael: I have the Scansnap you describe and it is brilliant, perhaps that's why I thought I could combine all the pages into one pdf. But my scanner is at home... The completed booklet was in a clients house and he was to keep the completed original.
@Research_Associate Thanks! Can I open each round of my image (contain 4-channel each round) in image J, then merge all 4 channels to generate a tiff file. Doing so on all my round 1, round 2 and round 3 images, so there will be 3 merged tiff files. Then perform registration and combine using warpy. How do you think? Thanks!
Hi, I am not an expert, but I am doing something similar to you. I have been successful with my set by using just one image as a reference. For example, use 1 as a reference and all the other images get registered against that one. 2 to1, 3to 1, 4to1, and so on.
This works assuming that each image has 4 channels, so when you mix 4 round of images the total number of channels is 16.
Also to note in the warpy plugin you use just one channel of each image to register them (in my case DAPI).
After having all the files with the registration pairs you can use imagecombiner and get a single image with all the channels.

I am working with a friend on a project in word that includes a lot of images. I have to layer clip art (for example I will have a grassy field, and add a boy, then a soccer ball) and I would really like to combine them into one image that I can then copy and paste.
@oliviamarie You could take a Screen shot of the combined image. In fact, I strongly recommend compiling the image in a separate document and then taking a screen shot and inserting that into your document with it's layout set to In-line with Text as your document will then the far less susceptible to becoming corrupted with miss-matched xml tag errors. You should retain the document(s) in which you compiled the images in case you later need to make adjustments to them.
