I followed your alignment instructions and, for some reason, even
though both docs are perfectly aligned (segments match), the corpus
that is saved contains source language (FR) in both source and target
boxes. I'm really at a loss as to how to get this thing to work. Any
idea?

I think it may come from the "synchronize" step where the languages
are chosen. Make sure that the languages are properly set.
It works fine here.
