Dear MaAsLin developers and users,

I am using MaAsLin for gut microbiome analyses; I wasn't able to run it on Galaxy, so ended up downloading MaAsLin2.R on my computer and was able to run it in Command Line.

I have a very simple question on how to interpret the output files, i.e. the file with significant results. (see attached file).
It will tell me f.e. that the amount of Bacteroidetes in my IUGR/CON group is significantly elevated (P value = 0.005), but since I have 4 study groups (CON, IUGR/CON, IUGR/HFhf, HFhf), it doesn't tell me compared to what. Is it always to the Control group? What about significant differences between the other study groups?

Thank you so much for your help and insights!!
Liesbeth

Hello All, like Peter and Liesbeth I am also new to Maaslin. I am trying to use it to look at phenotypes in a 2-factor design gut microbiome study and am confused on how to interpret the output. Any advice/assistance would be appreciated!
