I think the way that Kloxo finds the PHP version is bad.  With this corrected, ION Cube and Zend work just find with PHP 5.3, though one little error with the extension manager.  Any thoughts?
 
php -v

        $ver =  substr($ret, 0, 3);
        $global_dontlogshell = false;
        return $ver;
}
