After receiving advice on how to split up HD, i went ahead and edited
my squid.conf file and divided the cache_dirs on the large 1TB as
suggested. After which I decided to start squid... all was going well
until i hit a rebuild of 99.1% and then all of a sudden it just keeps
giving me 99.1% endlessly.

Scenario:

You have data cached already, on a "cache_dir" of a particular size,
after which you "shrink" keeping in mind that you are still below the
available free space for the new cache_dir size. You then create new
cache_dirs with the free space on the disk. You then restart squid
with re-building the index. Squid just messes up and can never get
past 99.1% rebuilding.

Sincerely,
Maher.

can you post the cache.log output during rebuilding?
