Dear Aniruddha Panda
please note that the .wiff2 files do not contain data, you need to add the .wiff2.scan files they are the larger part of the file pair. How are you converting the files? are you using msconvert? what are your filters, the hierarchy of filters, if you have more than one? Have you tried opening the files in seeMS?

Hi Anirudda, I can't try the conversion of your data files since
you only sent the .wiff2 and not the .wiff.scan-files. So I just
tried a conversion of my own IDA file from the X500 and it went
ok, both for mzML and mzXML without filters for profile data. The
msconvert window and the output in seems are shown below.
You cant see the wiff.scan files in msconvert, but they must be
present in the same folder for msconvert to find and convert them.
There is a minor inconvinence: The conversion works in most cases
only one file at a time. There will be a new file reader out
(hopefully) soon though.

Dear Aniruddha,
you have two sample runs in one file. With the direct infusion
experiment this is ok from the file size aspect, but msconvert
does not seem to like that. Please find the results of the
conversion below in seeMS. Conversion worked only for one of the
runs but not for the second. Unfortunately, with msconvert you
cannot select individual runs from a data file containing multiple
runs.
Please acquire each sample run into a separate file, this should resolve the problem.
