pdfchain is a gui for pdftk
pdfshuffler does some of what you ask
pdfedit has pretty full editing capabilities, though less of the shuffling/rotating variety.

They're all GUIs, but I can't speak to whether they'll have all of what you ask. Probably do at least between them.

They're all in the repos for Debian, so they should be for Ubuntu.

    * delete , add, re-arrange pages
    * rotake ,flip some pages
    * generate the index,
    * make a printer friendly layout, like 2 pages per side, with some gaps
    for each page.
    * etc...
     
    currently I only know of pdftk, that I can burst the whole book into
    pages, and delete, add, re-number all pages, then cat them all together
    into a new book...
     
    this seems a lot of work with this command line tool.
     
    any better tools ?
