You're exceptionally light on details, and it's nearly impossible to help without them.

Please start with this information:

Is this wget or FTP?
Is it a local FTP server or a remote one?
What sort of firewalls are set up?
How are you running the script?
What kind of script is it?
Is it accessing the same FTP server in both cases?
How are you authenticating? Is it the same credentials in both cases?
