Sorry bu I did not understand why this is a serious issue, can you please clarify this?

control file is indeed modified upon build, based on control.in entry as you already guessed. What is wrong with this?

That's wrong. The merged bug is *not* fixed in that version.
See [1], "debian/control breakage #2". And look at the broken NMU.

For one thing, it breaks build reproducibility, as this bug
demonstrates.

See the "debian/control breakge #2" section of
http://ftp-master.debian.org/REJECT-FAQ.html for a more detailed
treatment of the issues.
