I get this as well on my system. i have used the same home directory
over three different installations that have had gnome-shell
installed.

is there a way to clear or reset the gnome-shell application list?
when i run alacarte there is just the standard list of programs that
would be in the panel menu.
I also can't rearrange my favourite apps in the well.
