Need script to run console application on linux

Hi
On linux Redhat/CentOS/Fedora Or Unix(IBM AIX) A console application going to run and it is used to upload/download files manually. The application may be (http://centurysoftware.com/products/term-for-unix-linux.php)
The automated script will open that application and give login credentials and select option such upload or download to do file transfer. Probably first uploading, second downloading etc..
I dont know how to automate the console application... Please give your
support and suggestion to me work better.
