Victor,

Você não pode deixar linhas em branco no meio de um environment matemático. 

Simplesmente use:

\documentclass{report}
\usepackage{amsmath}

\begin{document}

\begin{equation*}
\begin{bmatrix}
\frac{\partial z}{\partial s} & \frac{\partial z}{\partial t}
\end{bmatrix}
=
\begin{bmatrix}
\frac{\partial z}{\partial x} & \frac{\partial z}{\partial y}
\end{bmatrix}
\end{equation*}

\end{document}

que você obterá o resultado desejado:

O latex por alguma razão afirma que a seguinte linha com erros:

As matrizes aí foram feitas inclusive usando as ferramentas do TexMaker...

Está faltando uma matriz 2x2 como segundo fator, mas só como está já dando erro e simplesmente não há nada que eu veja como errado.
