In answer to your question, there are two primary reasons for this.
1. Unlike VPNs, Lantern uses "split-tunneling", which means that not all of your traffic gets routed through the VPN. The purpose of this is to improve performance by sending unblocked traffic directly to its destination. You can disable split tunneling by turning on "Proxy All Traffic".
2. Unlike VPNs, Lantern does not proxy UDP traffic. VOIP solutions like WhatsApp use UDP to carry some of their traffic. We've also had a bug where sending UDP traffic directly to its destination isn't working as intended, which is what I've been working on fixing.
My hope is that fixing direct UDP traffic will resolve your Whatsapp problem, but for whatever reason the recent builds of Lantern aren't working for you (although they work fine for me), so I need to debug and fix that first.
To that end, I have a couple more builds for you to try if you have the time:
Please let me know if either or both of those work for you at all, and if either fixes Whatsapp for you. You'll need to uninstall one before installing the other.
