I think there are quite a few working with homeless and trafficked women and girls
The difficulty is that after rescue most organisations run a hostel or home, either for temp or permanent residence of rescued people - and this seems to be where things get a little murky
Is it really a halfway house whilst organisations get families back together, are they really trafficked kids, orphans or runaways or kids that the organisation has 'kidnapped' in order to show a house full of children to potential donors

Then I know of 2 small organisations working specifically with disabled women and girls
VCD - focuses on trying to get them into the education system. so they are from all over Nepal and come to a small house in Chabhil where the founder (who herself has a physical disability) helps to get them school admission, which would not be possible in their home villages due to physical access as well as lack of capacity/ interest of rural schools to take disabled children.
EPSA - also brings together disabled women and is teaching them to make handicrafts from felt and other fabrics for sale, providing a skill and livelihood
