When I try to sync two directories in which there is a directory called foo in one and the same named (ordinary) file in the other, krusader stops with an error.

Hi,

Cannot reproduce this in Krusader compiled from git on KDE 4.6.5.
Krusader just warns that the directory cannot be opened as a file.

It would be better if you report this bug on bugs.kde.org:

so this issue will not be forgotten.

Yes that's what it does:
It pops up a box saying "Can't open the <full-path> directory!"

**And then stops the synchronize**

In your case the synchronize continue??

Yes, I can synchronize the directories (except for case of this
file/directory clash).
