Hi, 
I'm using KneadData to remove human reads from my pair end sequence samples. In the output, I got a total 9 files. Besides .log, _paired1/2, trimmed 1/2, ummatched1/2, I also got a set of .trimmed.single.1/2.fastq files. Does any one know what's the difference between trimmed and trimmed single?

Hi AJ - The "trimmed" 1/2 files are the pairs that remain after trimming while the files with "single" and "trimmed" in the name are the orphans after trimming.
