Strange behaviour

Hi all,
I just use keytool iui to integrate a private key in my keystore with a chain.pem (chain of three certificates with CA).
When I did that I can change the password of the imported private key.

After that I can sign a jar with this keystore and with this private key.
Jar verifiying tell me that certificate is missing for my embedded classes.

I think integrating a private key and changing its password without knowing the previous is not the good way to do it!!!
Once signed why certifcate are missing ????
What's wrong with that?
