Will "Keep Drive Spinning" work with a partitioned external drive?
If so, how do I set it up?

Yes, it will.
The setup is the same as for any other drive. When prompted during the setup, pick any of the partitioned volumes on the external drive. As long as any of those partitions are set to be kept awake, the whole physical drive will be kept awake.
