I used meshlab today for the first time with decent results and a relatively low learning curve, but I'm wondering if there is an option elsewhere to drag a bounding box and remove all vertices and surfaces outside of it.

I have used Netfab and Meshmixer. I prefer Meshmixer as it has an easier interface and it has both a lasso and brush selection tool. Then there is a slider tool to enable you to reduce the number of mesh triangle which reduces file size. This is all under edit.
