What is the easiest way to clean up a 123D Catch STL file?

I used meshlab today for the first time with decent results and a relatively low learning curve, but I'm wondering if there is an option elsewhere to drag a bounding box and remove all vertices and surfaces outside of it.

I know what you mean - it sure does include a lot of extra background crap!

I don't have great advice for software - I used Cheetah3D to do it, but that is a paid (~$80) program that is OSX only. (Site licenses are pretty reasonable.)

Here's an alternative strategy that might also work with other programs and be easier for you to implement.
Part of the issue, I find, is that "dragging a bounding box" is highly camera-dependent, and that's where I often get into trouble. From one view, I'm throwing away some stuff, but from a different view, I might find that I've still left in unwanted material. So you have to keep doing the process from several perspectives.
If you can find an editor that lets you do boolean operations (Cheetah does), you can overlap your image with a cube or cylinder representing the portion of the scan you want to keep and then perform a "union" of the scan and the solid shape. Only the space where the two shapes overlap will be kept. This works pretty well, IMHO.

I use meshmixer for that kind of work. It has a lasso selection tool.

I have used Netfab and Meshmixer. I prefer Meshmixer as it has an easier interface and it has both a lasso and brush selection tool. Then there is a slider tool to enable you to reduce the number of mesh triangle which reduces file size. This is all under edit.
