nbgrader: late submission penalty at autograde steps does not work for manually graded questions?

Hi 

I have a question about the late submissions with nbgrader 

The docs  https://nbgrader.readthedocs.io/en/stable/user_guide/faq.html#how-does-nbgrader-handle-late-assignments

say that this is applied at the autograde stage. 

However my assignments only ever have manually-graded cells. At the autograde stage all scores are therefor zero. 

Yet when I run it with the autograde stage it reduces the penalty to zero because the score is zero :

[AutogradeApp | WARNING] (Penalty > score) Adjusting late submission penalty from 9.750000000000002 to 0.0.

Shouldn't this penalty be applied at the last (feedback) stage, after the manually grading is done?
