JSDoc 3 is an updated library with a greater feature set than jsdoc-toolkit, but one of the main features I like is that it has awesome tempting abilities :-).

If you are just starting out with documenting your Javascript, I'd say most certainly use JSDoc 3 since jsdoc-toolkit is no longer maintained:

NOTICE: As of 27 June 2010 the JsDoc Toolkit Version 2 project is no longer accepting any new Feature Request tickets. Any Feature Request tickets submitted after that date will be deleted without comment.
