Is it possible that this call gets moved to the layout files like
JHtml::_('behavior.tooltip') etc.?
This call is at the moment in the main controller file line 51 in
com_content, but it seems that the code has changed a bit.
Before 2.5 only the caption.js file was added from this call, now
there is also a little script declaration added with it and that`s the
problem if you not want mootools in your site.

Yes, this is something we should do. This would also help with sites (like one of mine) which use no JS in the frontend but always load MooTools due to this.

PS: If you're trying to avoid mootools I'd suggest overriding JHtmlBehavior and substituting a different version of the caption script that uses your framework of choice. This way you won't break things that depend on this like the new images in com_content.

The images fields in com_content (right hand slider in article edit) give users the option to enter a caption.
The image editor button does also.
