Jcrop provides you with the coordinates you need on the server-side to do the cropping. The documentation describes how to set up a form to capture those values and also provides a simple PHP script (crop.php) that demonstrates server-side cropping. However, it's a very simple example, and probably doesn't do exactly what you want. Since I can't anticipate every approach or server-side language, the actual cropping on the server-side is left up to the developer.
