Find out some details on how the pairwise comparison of motifs has been created

Hey guys! 
I was wondering how/where to obtain a detailed explanation of what are the different values/metrics calculated for each column shown in the table of pairwise comparisons of motifs? 
After finding a bunch of exact same motifs in 2 different species, I can see that manually I could correct and add up some extra motifs which are not perfectly the same, but closely related. 
I can see some of them, as expected, are related to each other in the cluster tree (like RFX2 and RFX3 for example). 
But if I could use one of the metrics present in the table "pariwise comparison" by knowing what the value is corresponding to, then I could defend clearly the reason why I look at 2 different motifs as being the same one.

Hi, 
Super, thank you for the link to the publication, I have started to explore it. 
I will contact you later in the week to plan to meet in Oslo if this is indeed a possibility.
My PhD student might need that even more than me, as a part of his project is to discover a new motif, and he encounters still some problems with that, and it will be nice to solve the problems in the next weeks now with some expert advices.
