I was wondering what p-value JASPAR uses to generate bed files?

I assume you are talking about the bed files providing the JASPAR TFBS predictions. You can find all the details about the predictions in the supplementary text associated with the manuscript at https://academic.oup.com/nar/article/46/D1/D260/4621338. The code is freely available at https://github.com/wassermanlab/JASPAR-UCSC-tracks.
